What if I phrase it like "I guess I missed my chance to hand out an invitation this year too" ?

It could be implied, if you can point out from the story that the tree they're talking about is isolated, but you can just insert that fact anywhere it fits.
Like:

"I think the main reason why it got stunted is because there are a lot of cherry trees in front of the shrine and none in the back." or
" I think the main reason why it got stunted is because there are a lot of cherry trees only in front of the shrine."

From what I understand, that is just Reimu repeating what the gods said.

Metaphor for more global things.
"Missing the bus" for something, like friendship, love, season, life, history, world, and so on.

Maybe it means "The mochi in your house are consecrated for faith to me".
But since it's a incomplete sentence, it should be "The mochi in your house are..." or something.

Depends on what you mean by "well-known translation". Because "precept" is not at all a commonly used word in English; it just sounds awkward to use in dialogue.
