It does modify 満たして but you are slightly confused about what the sentence means. In hentai, you'll often find unsaid/implied references to penises (Xの with an implied object that is left out of the text). So 坊やの is referring to his penis (the で is saying the means by which 満たして will occur is the boy's penis).
You can remove the "though" and the "'ll" from "you'll" if you want it to sound less like advice. Or change "need" to "have". There's a bunch of different ways you could phrase this sentence (like "you need to become a lot stronger/more powerful" or "you have to grow up big and strong" or whatever... it all basically means the same thing) so it's really up to you how you phrase it. I don't think anyone is really going to care i they understand the gist of it though.

I find this noun + に+i adj + なる collocation strange. Could anyone explain?
Wouldn't 私の相応しく強く子になれ sound better?
If に is being used, then I'm rather inclined to think that the speaker is wishing, not actually commanding, for her child to become ふさわしい and 強い (just as if she was going to say なるように)
Anyway, just adding my thoughts, might be the character's way of speaking or just the author's style. Just write it off as something along the lines of "More! As expected of my strong child/ mommy's strong child" idk lol
