What does 1% equipment upgrade actually do? For example 1% Dark spell dmg, is it 1% applied on the single piece or total Dark Damage Bonus?

If you're saying about forge upgrade, the 1% means base stat increment for single piece.
And FYI, note that it is not exactly 1% (IMG:[invalid] style_emoticons/default/smile.gif) It does not use linear function.

Isn't the bonus ridiculously small then? 30 EDB becomes like 30.3?

It's small, but then again you can go up to 100 bindings. It starts out with roughly 2.6% increase on the first binding (or so I read somehwere) and decreases gradually.

Yes, so upgrade should be occurred 10~20 times at least if you wanna feel some difference.
And more than 30~40 times for significant increase. (IMG:[invalid] style_emoticons/default/rolleyes.gif)

To discover that all my asset doesn't even come close to a few pabs on some upgraded piece is pretty cringe worthy alright. Don't think I'll be touching upgrading anytime soon.

I'm level 61 now and I still don't have access to the Tier 2 Vital Strike.

Is there something I need to do other then get to level 50 to unlock it?
I'm using a shortsword and a buckler if that matters.

i think his point is that you have to use expensive mage gear to do stuffs. Melee is not so expensive if you're only doing normal arena, normal RoB, and PTFUDOR hourlies (the last is mage's problem, or so I've heard). My set of equips (not the one in the sig) costed me like 800k, which is, what, 1-2 weeks of arena farming. It's even cheaper if I use plates, but it's slow (IMG:[invalid] style_emoticons/default/sad.gif)
