Ok, so basically he's saying something like "It would be troublesome for Chiharu-san if she became like that (pregnant) yet (at this age)". Is that about right? Then comes two bubbles from the past him and then comes a bubble with "Ehhh!? Ma ni ukeru..." So my question is: Who is saying this bubble? Is it her, like complaining "Ehh!? You didn't mean that seriously back then? Why you!!" Or is it him, like saying: "Ehh!? Don't tell me you took that seriously, you!!"

I think it's more like "But first I should ask for her/his opinion". Weblio [ ejje.weblio.jp] says that 伺い立てる is "to ask for someone's opinion". To be more precise, it's usually an opinion of someone of a higher rank.

No, the negation is not rhetorical. It's actually a contracted form of "でも一応お伺い立てておかないといけないね," which would mean something along the lines of "But I should ask for her opinion, just to be sure."
