I prefer the simple theory of magic, as explained in the show. All the ponies contain magic, earth ponies of the earth, pegasi of the clouds, and unicorns of whatever their talent is. So pegasi can sit on clouds and move them because they have dense amounts of sky/weather magic in them. It's also why AJ and Big Mac have to harvest apples every other damn day, their magic makes them grow crazy fast.
The canon theory holds value for me too, but sometimes it's fun to speculate. Canon theory isn't very detailed. It's a puzzle, to come up with a simple theory that explains multiple observations. (Like muffins resting on clouds.) I do try to include the canon theory in my speculations. I think the theory i posted does that.
