Someone wants to commission me to translate a couple CG sets, but I'm not sure how to come up with a quote for it. Should I count by word? Do half of what I normally charge per page? I really don't know what to base myself on. What do other people usually charge?

Considering it's a couple of medium sized balloons each page I'd say half what you ask per page for a manga seems appropriate. I'd wait for more opinion though, but ultimately it all comes down to how much time/effort a page requires you and obviously more wordy sets could cost a bit more.

If we're going math here.
count your previous work(s) speech bubble count, and get the average price for each (don't count the "aah" "kyah" moans and so on).

based from that, you can estimate the prize for the CG by per speech bubble (though if there are lots of moan bubbles you can consider to charge a bit for them).

My "super scientific" method is to eyeball the whole gallery, taking a close look at the busiest looking pages but generally getting an idea of how many bubbles per page, and how much text per bubble (and, can the text be read by Javascript character recognition software, that saves *so* much time for words I don't know). In this case you're looking at about 3-4 easy-ish bubbles per page, some fewer, some greater.

Definitely a cut-rate prospect.
